Bike adjustment - help needed

I have just upgraded from a hybrid to a Roubaix (which I just LOVE) and have now had several rides to get used to the different riding position. I expected my back to ache more (which it did) and my derierre to get sore (which it did) but I wasn't expected to get sore behind my knees. I am experiencing really tight/sore calf muscles just behind the knee near the insertion point and am thinking I need to adjust something on my bike - the question is what? Do i need to raise the saddle? move the seat back or adjust my cleats? I know its trial and error and to only change one thing at a time but would value any advice from you seasoned cyclists as to where to start. Thanks
